Ok, so I have a 1986 4runner 22re with a 5 spd mt. When I put it in 4wd (hi or low) there is a very loud and violent clunk it seems to shake pretty bad. Things I've replaced recently are , driveline, driveline u-joints, front wheel bearings, cv axels, front diff ( used but in better shape than the one I had), front brake discs and pads. I'm wondering if it could be the transfer case, it seems to clunk every revolution if that makes sense? like it goes maybe 5-6 feet then clunk and so on!!!!!! it is very loud and seems like something might break if i keep going!!! I think the runner even lifts up and drops when the clunk happens????? maybe my imagination but Im too afraid to try it again to see if that is true. Oh and it would not come out of 4wd until i unlocked the hubs and went in reverse for a few feet.... also I dont think the clunk happened if it was in 4 and the hubs were unlocked... but can check that for sure. have you checked transmission mount yet? mount could be wore out and front driveshaft touches crossmember?
and you said you changed cv axles did you put the bolts back in the right direction? i have seen the bolt heads rub the mount and make a loud clunk

I will check the mount in the morning.... as for the cv bolts if I remember correctly they were sort of stuck on the diff side, like pressed in? I dont even remember taking them out. I think they stayed where they were when the old axels were removed

I spent a week diagnosing a bind/thunk in 4wd, not venturing off my long driveway.
Tested hubs, grabbed axles, checked gear ratios, re-greased joints. Everything seemed OK up front. As a last resort, I removed the rear driveshaft, and no longer have the bind in 4wd (or, now, front wheel drive). So, with the back on stands I noticed one rear wheel was difficult to spin and not spinning oppositely from the other. It's possible this rear wheel has a brake, bearing, or shaft problem and did not allow it to 'slip' in 4wd. I haven't opened it up yet, too relieved I've isolated the problem.

Its finally raining here ... of course ( a huge drought all winter and then it rains when I need to work on the runner!) But I will udate when I check these suggestions

OP, does the noise happen with the t-case in 4wd but the hubs unlocked? Also you could remove your front driveshaft to isolate the problem in your front diff or the transfer case
