Lots of coes from my 95 3.4 swap

So I'm getting a ton of codes and problems with 95 4runner. Engine and harness are from a 96 4runner automatic, ecu is from 98 4x4 5 speed 4runner. I repinned the harness to work with the new ecu and put the newer style maf in and repinned that also. I have my rear o2 sensor disconnected because it rubbed against the frame and shorted out. These are the codes I'm getting.
Cylinder 4 misfire
System too lean bank 1
Mass air flow circuit malfunction
Intake air temp circuit malfunction
Insufficient coolant temp for closed loop fuel
O2 sensor slow response
Plus more but they're duplicates for the same things. Anyone have any ideas? I made sure my maf has a good ground and I know all of those sensors run off the same ground. Its driving me crazy. It seems to run and drive fine.

96 engine may have 3 wire TB sensor which is not the same as 98 ECU which has 4 wire system.
Disconnecting the O2 sensor will give you some of those codes you've mentioned.
