3VZE/automatic to 3VZE/manual swap issues?

Couldn't find much info on this so I'm looking for some answers here.

I have a 1991 4runner 3.0 manual with a dead engine
I found a 1995 4runner 3.0 engine but it has an automatic.

I want to take the 95 engine and drop it in the 91 but I am concerned about any differences that might prohibit that. Is the crank set up the same between the manuals and automatics or am I looking at issues with the pilot bearing set up? Are there differences with the wiring harnesses? I know the fly wheel would need to be swapped too. Is there any other problems or difficulties with making that swap?

From what I did find it sounds like the OBD-I system would be the same on both. Is that correct?

Thanks!
