2004 with Check Engine and VSC TRAC/OFF lights on
I've got a 2004 SR5 V6 with 119,000 miles on it. I've put all the miles on it and have always done the maintenance at the scheduled times. But it'snow giving me trouble and it's driving me nuts. Last Monday morning when I started it to go to work, it shook and kind of sputtered. I turned it off and started it again and all was fine. When I started it to go home from work, it did the samething. After turning it off and starting it again, it shook & sputtered and the Check Engine and VSC TRAC/OFF lights came on. I took it to the dealer and they found a bad ignition coil and spark plugs. They replaced the ignition coil and did a full tune up and that cleared the lights. After driving it last week everything was fine until Friday. I started it, it shook and sputtered but it quickly went away. Saturday morning the dash lights came on again. On my way back to the dealer, the lights went out. Monday I took it back in to the dealer and the did a fuel injection flush and said that should clear it. Yesterday morning when I started it, it shook and sputtered and the Check Engine and VSC lights came on again. It's now back at the dealer. Anyone have any ideas?? I LOVE my Runner, but it's starting to piss me off.

If the computer has stored any trouble codes then the Check Engine light will be on, and this also turns on the VSC/TRAC OFF lights. Sounds like your dealer is trying to fix the problem by throwing parts at it instead of reading the codes and diagnosing the problem.
Find out from the dealer what codes were showing, or Autozone will read them for free for you. Post them here and see if anyonme has had similar issues. Without knowing the codes we'd just be blindly guessing as well.

The first scan came back with code P0306. Service statement says "fouled out spark plugs and #6 ignition coil shorted out". The second scan came back with P306 and P0306. This last time the scan came back with P0306 and P0300. On this one they said that the fuel injector on #6 was bad and they replaced that. Overall, in the last 2 weeks I've spent $1100 and thew problem still isn't fixed. It's going back to the dealer this afternoon.

Did they do a compression test on cylinder 6? The P0306 code indicates misfire in cylinder 6 (P306, like you mentioned, isn't an existing code. There are always four digits.)
It sounds like they took care of fuel (by replacing the injector. Did they even test it or just replace it?) and they took care of spark (new coil pack and sparkplug. Again, did they test the old coil pack or just replace it?) All that leaves is compression and spark timing.
I would argue the fact that they threw parts at it without fixing the problem (probably replacing parts that were still good on your dime). Those coil packs and injectors aren't cheap. Ask them if they still have the old parts (not likely) so that you can test them yourself. Unless it's warranty work, they are required to give you the old parts if you ask for them.
