Timing Chain Bright Link and Spare Part Question

Timing Chain Bright Link and Spare Part Question
Well guys I can usually use the search on this fine forum to get the info I need. However I've come to a point I have to ask for help. I've been putting a new headgasket in my 1990 toy with a 22re and let me tell you it's been an adventure. I can tell my wrench turning skills are a little rusty...ok...Alot rusty. I ended up pulling the motor to replace one of the timing chain guides I broke in the process. That leads me to my first of two questions
First question,
When I put the timing chain and pulley back together I didn't relize I needed to put the "bright links" with the timing marks on the pulley. The chain ended up coming off to facilitate the replacement of the guides and didn't get it lined up like the manual says. I didn't relize this until everything was back together. I'm sure the timing is correct between the crank and the cam shaft and I've tried to take it apart and roatate the chain around to get everything lined up but to no avail. I'll have to take the timeing cover off to make it happen....again. Is there something critical with lining up the bright links?
Second question,
I ended up with a spare bolt. It's the only allen head bolt I removed from the motor and that sucker is 3.5 in long. I've looked for an expanded view and just can't figure it out. Anyone have an idea where I pulled this thing from?
Pic is attached.

The bright link is to line up the crank with the cam. Its not "critical" but without lining them up you cant know for sure if you have them lined up correctly, which is critical to engine performance. You could be a tooth or more off, which will adversely affect the engine.
That allen head bolt goes on the lower intake manifold below the thermostat housing.

toyota4x4907 thanks for the feedback on my questions. I'm sure I have the timing correct so thanks for that on the bright links. As I thought they were used for refernce marks when you don't take the motor totaly down.
As far as the bolt...Not trying to be dence here...Does it go from the manifold to the head? Still can't seem to find where it goes.
