early 1995 4runner v6 swallowed water need help please!!!

i got a early 1995 4runner has 3.0 v6 4x4 ran it through a deep hole sucked up water in the intake and it hydro locked the motor i got it home pulled all the plugs pumped out the water put them back in and started it and it was runnin like crap and only on 4 cylinders, so i pulled the covers and timing belt and it was off so i put everything back on there marks (top 2 cams on the marks on the back cover and the crank on the "0" mark on the timing cover) and now if you give it just a little bit of gas and hold it there it runs good and if you slowly give it gas it stays smooth, but if you gas it hard it spits and sputters and it doesnt want to idle and when it gets hot it doesnt want to crank???? there is no water in the oil???????? any ideas? could i still have the timing off????
