Because of the difference in the bandwidth requirements of audio versus video, the audio track on a digital video segment lags behind the video. This allows the decoder time to process the video before it has to deal with the audio for the segment.
When you encode video, you have to delay the audio in order to get things to playback in sync. The problem you're seeing is that this delay wasn't applied properly (or at all). It either happened at the decoder stage if it came off of something like a TiVo or it happened at the encoding stage if it was captured from live analog TV (or re-encoded to get from MPG to WMV).
