Major engine trouble: whining, sputtering and popping

I have a 1996 Toyota 4Runner V6 2wd SR5. Okay to start from the beginning, my CEL has been on for quite some time in reference to an O2 sensor. About two months ago I drove about 300 miles in one day and had no trouble, the next morning when I cranked it the whole vehicle shook horribly from the engine. I immediately changed my oil, plugs, and upstream O2 sensor (had been registering on the CEL for some time). It helped plain out the shaking to some extent but it still sputters intermittently through the firing cycle and now there's a whining sound coming from the engine compartment that I'm assuming is a bearing because it gets louder when I accelerate. As far as driving since I replaced those things it has no power and can't go uphill while maintaining anything over 50 MPH and goes into a low groaning rev, which is definitely not normal I used the fly up the same hills at about 80 MPH. Just this morning it let off a pop while a was going uphill and trying to maintain speed. It's been doing something of the sort occasionally but has just gotten more frequent. Any help would be great. I searched around on here and found a few related problems but none of them were going hand in hand and I found nothing in regards to the sputtering. I'm willing to put it in the shop once I get the time and money if I have to but I would love it if I could fix this myself and save a little cash.

I'd guess ignition. That would explain a backfire (if that's what that was). Check the coil packs on the passenger side, as they cause stumbing since they're not sparking the plug. Any other thoughts?

Reading your post again, have you changed your timing belt and water pump? Whining can be coming from water pump or timing idler pulleys. It can also come from any accessories, like power steering pump, ac compressor (or ac idler pulley), or alternator. Are the CEL codes clear, or are there still any?

To get to the ignition coils , take off the intake on the passenger side. While the engine is running, unplug the harnesses from the coils one by one and see if it changes the rough idle. If two make it worse and one doesn't, it should indicate that the one is faulty and needs to be replaced (which is super easy).

I think you threw a rod. That would explain the shaking, loss of power, and I bet you have a loss of oil pressure. Maybe not if the rod broke close to the crankshaft. I blew my engine last year, rod broke from metal fatigue up near the piston and practically cut the engine in half. Whining might be the cams not getting oil.

The last time I had the codes run which resulted in me replacing the plugs and the O2 sensor. The whining has started occurring more recently and from reading around I was thinking it might be that but I didn't want to leave any potentially helpful detail out. I didn't think about it but it will be tonight before I can check the coils because BOTH of my tool sets are at home which is why I bought a second one in the first place.

Skypilot: I've been fearful of something like that from the start. That's a little out of my comfort zone for a DIY on my source of transportation.

In regards to the codes, I forgot to mention that it was missing on the 4th cylinder and registered on of the oxygen sensors being out.
