Roll on bedliner in 3rd gen/rear vent questions

I have stripped the rear cargo area in my 97 limited. I want to have it redone cause my carpet is dirty and I just installed a roll bar from a 1st gen. I am waiting for a warm day to roll on a bedliner onto the floor, sub box and the sides up to the window. On the tail gate I will just do the center section. I am moving my amps to the side compartment on the passenger side and plan to cut out the drivers side and put doors or plexiglass to hide them. The vent is my major concern. I was wondering what would happen if I welded a plate over it or sealed it some how? would it not equalize? would the doors be harder to shut? whould the windows fall out if someone slams the door? Just asking
