There are three on the diver's side and three on the passenger side. On the passenger side you need to remove the air intake tube between the throttle body and the air filter box.

Yep only 3 plug wires, the other 3 are right under the coil packs, remove the coil packs and you can access them.

Ok thanks man , I'm trying to figure out wy that throttle body is got gunk all over , I'm wondering if that's the cause of the misfire or is it the bad plugs and plug wires causing that throttle body to be dirty , anyone know ?

Check your pcv valve, pull it out and shake it and make sure it rattles. It's on the passenger side valve cover near the front. has a hose on it that If I remember correctly goes straight over into the intake.

Apologies to the OP - I guess if you've never seen coil packs right on top of the plugs before they must look weird, and where the heck is the dizzy so you can follow the wires back to the hidden plugs? No offense man, just something to chuckle about.

Throttle body is all gunked inside, or outside? Inside? Yeah, they can get that way. Search for cleaning instructions. Carb cleaner'll work just fine. Outside? Dunno. I do know it's not from your electrical system though...

edit: ah, reread the thread: inside. is it just running rough, or actually pitching a misfire code?

I should have mentioned the coil packs. Sounds like you found them.

Be sure to use Denso dual electrode plugs. People report problems with other kinds. I just put 6 new densos in my 4runner and it runs smooth.

Not sure about the misfire but could contribute to the gunked up throttle body. I would clean everything up nice. Get some trottle body cleaner, try not to get too much down the throttle body. Then see how it runs. Do you know when or if the plugs and wires have been changed? If cleaning doesn't help, I would install new plugs and wires. Start with all the maintenance stuff first since it probably needs to be done anyway.

That's a lot of meters!

Good to hear it's running right.
