Running lights staying on

My 99 4runner has a mind of its own some days , The running light will stay on some days and other days they go out , Would any off yous know what the issue is ...

Stay on when you want them on, or stay on when you try to turn them off?

Got multi-meter?

When i shut it off the Parking lights stay on ...

Possibly corrosion or something going on with the switch...

Check and test your park lamp relay as well.

both of the above.
Nice if i had a multi-meter, and if u can post schematic of ur tail light circuit so we can point out where to probe.

99 is new enough to have the automatic cut offs. Simple fix and check is to use the switch, if they still fail to shut off you have a proper wiring issue and maybe not an issue with the integration box.

Try changing the headlight switch?
