Transmission/Rear Window issues

Hey all, I've never had a autotranny before this 4runner so I am not too familiar with them. First issue: When I change from P to D, there is a loud clunk coming from the back of the 4runner. I dont think this is necessarily a tranny problem but what could cause a loud clunk when shifting into gears? Could this be a stuck e-brake, bad rear drums? Second issue: It seems that when I stop quickly, reverse and then change to 1st quickly, etc, the tranny has trouble finding the correct gear. Example: After stopping from a quicker pace, the tranny will have to find the gear, it will go from 3rd to 2nd and then finally to 1st. Is this the first sign of a failing torque converter? Could this be fixed from doing a tranny fluid flush? Regarding my rear window, I am not able to roll my rear tailgate window down if the wiper electrical connection is connected where you take off the canopy. I hope that makes sense. Would this be a sign that the sensor is broken? The wiper doesn't work, I was unable to see if it was getting power or not but I am assuming it is because once I connect the two connectors together completing the circuit, the window will not go up or down. check rear shaft u joints. how many miles? too bad you are not in az i have a good auto tranny right here.

Over 200k. Bought it back in November, haven't had a chance to really work on it since I bought it. I know it is riding on stock and original suspension judging by how worn the suspension bushings are. Which issue would the rear shaft u joints address?
