Transmission flush question / concern...

Ok today i set out to change my transmission fluid and filter. (94 runner 3.0 4x4 auto) I cracked open the line at the transmission cooler like the guy at the auto shop said. no matter if the truck is running or not I only got a few drips of fluid to come out. the fluid looked NEW, bright red and thick. so not being able to get anything out here i went to open the transmission pan drain. the fluid here was thin and black. (i knew it needed changed) so should i be concerned that the fluid in these two locations is drastically different, and if so how should i proceed? Thus far all i have done is drain about 4qts out of the pan.

sounds like you have a glogged line in the trans cooler. yes it is a concern. your fluid is not getting cooled properly.

big mistake, please help

The pan that I pulled was the rear transmission pan, 11 bolts. There is an auxiliary cooler beneath the frame which is what I drained. My question is does this rear pan fill when you fill the transmission or is there a separate fill for the rear pan?

This should answer a lot of your questions about refilling: https://www.yotatech.com/forums/f116/a340h-fluid-86460/

Here's the main point if you don't want to read the whole thread:

Well after an entire day of work that should have taken two hours... everything is finally back together. (as it turns out it's a bitch to remove the transfer case pan) Actually my tranny seems to be preforming much better after the flush. The only other question i have is, does anyone else have any trouble reading the transmission dipstick on these model trucks? I'm pretty sure that for every one quart out i put one back in, but when i go to read the dipstick it isn't all that clear where the fluid actually stops.

Check this out, different tranny but same info applies as to reading the dip stick and checking the level:
