Random auto trany!

So here is my problem. I just got a 92 4runner that ran like crap. When I was driving it home it wouldn't shift gears on its own. I hoped it was because it wasn't running right. Got it home change the timing belt, 2 injectors, but it also has the toasted 6th exaust valve. So I am now running on 5 cylinders, but the problem is still there. The transmission will work fine about 50% of the time. It will stop or start working in the same trip. I put some trans seafoam in it and ran it for about 500 miles then did a transmission service to it yesterday. I am starting to think it is the ECU because it is so random. It doesn't matter if it is a cold or hot start when it works. It is just totaly random. Any ideas would help.

try a different ecm if u have one available. also, disconnect the cruies control ecu, its under the driver side kick panel. I was having weird issues with my auto, and it turned out to be the cc ecu.

I will try the CC and see what it does. Was your CC acting up when you had the problem? Mine will not hold a speed in overdrive, and doesnt respond very well, also it it instantly drops about 3 mph when I set it and let off the gas.
