I had exactly the same thing happen, I was thinking there was a really weird glitch in the electrics. Nope. My alternator was dying and not properly recharging the battery. After buying a new battery, I discovered that it was the alt. I then bought replacement brushes (~$10 from the parts store) and installed them myself. This fixed the problem.

First though before jumping to conclusions,
  1. clean off the battery terminals
  2. make sure your grounding straps are making contact
  3. have your battery tested at a parts store

Your battery will show up as not holding a charge unless you charge it completely before testing it. I didn't know this and unnecessarily bought a new battery.

If it does turn out to be the alternator, I'd be surprised if it weren't the brushes. It's an easy job to do yourself, and there is plenty of information on fixing it already out there.

Check your body ground (the little wire from the negative battery terminal to the inner fender). This wire breaks alot (Toyota made it too short, so when you do any battery work it gets pulled on alot). I've seen some electrical problems because of just this.
