I don't have a manual for your vehicle, or I would try looking this stuff up. If you don't have a FSM yet, you'll want to download one. Grab the link from the sticky in this forum.
As far as it not flashing any code for you, have you disconnected the battery since the lights came on? That would probably clear any codes.
If you can't get the codes to come back, go ahead and check some things like connections, speed sensor, etc.
Sorry I can't offer any good advice. I'm not very familiar with the 4runners.
Good luck and keep us posted.

Did you figure something out?
My 94 V6 4runner is having the same problems. Trouble shifting in the first couple of gear. Speedometer out, odometer out, O/D light flashes sometimes...
I want to find out if a new speed sensor will fix these issues. I really don't want to have to replace the transmission entirely!

The manual suggests to set key-on, engine-off, connect E1 to TE1, and set the overdrive switch to "on." The blinks are read in the usual way.
I'll bet you have code 42, which indicates a "defective" VSS1. That's the same electronic sensor that drives the speedometer and the odometer. The bad news is that testing the sensor is very difficult, so it is difficult to rule out a wiring problem. But judging from the number of us getting that problem at year 17 or so, the sensor is my call.
About $300 anywhere I've looked (I got mine at the dealer).
