94 22re sr5 4Runner clutch and shifting issue

So I got a new runner and the shifter was super sloppy but was still able to shift extremely easy I went and got a new bushing and seat from orileys got the shifter out pretty easy just wearing some gloves and rotating it while I pushed it down. The seat was completely gone and one of the pins on the shifter flange was broken. I couldn't get the bushing from orileys to sit on the shifter right at all so I put the Toyota one back on. I re assembled the shifter and it all seemed fine but now it's extremely hard to get it into gear. I don't know if this is because The other pin is gone or what but I really want this fixed its my wife's car and need it to shift smooth. And like I said when the old seat was in there it was sloppy but it shifted great still

So if you read this my issue was after replacing the seat and bushing on the shifter the pin on the shifter flange that mounts onto the transmission one had came off and bought a new flange from Toyota for 50 bucks shifts totally great now.
