How to "reset" car alarm

Recently my factory alarms been acting strangely as everytime the door is opened, the alarm would go off and I have to press the remote to kill it. I have an aftermarket remote starter and basicially now thats my engine key, because when I get in the car (after deactivating the alarm), the car will not start unless I press the lock/unlock button - only the power comes on but the engine will not crank unless I do this. Now how do I fix this annoying problem?
