Tacoma timing problem

Ok so I have a 1998 tacoma v-6. what started out as a little 12 millimeter broken bolt has turned into me pulling the heads. Ok first off truck would turn over but wouldn't start. found there was no spark no gas at the cylinders. so checked fuses, was trying to check ohm's on crankshaft positioning sensor. broke the bolt, pulled thermostat. unfortunately broke 2 out of 3 studs. So now the water pump had to come out. everything went fine until I went to put timing belt back on. right camshaft and crankshaft skipped forward. tried to get back on time and completly lost it. the Crankshaft ended up locking up on me.
Now before I go any further I have read all over here that this is a non interference motor. But dammmit it is acting like pistons hitting valves. In the process we pulled started thinking the possibility of the flywheel binding. yes its a manual. we got the crank freed up by srcrew driver on the flywheel. We thougt there might be a possibility of bolt in one of the cylinders but I dug and dug with magnet felt nothing and saw nothing. The crank would move back and forth about 20 degrees either direction. By moving camshaft pulleys whille moving crank back and forth we were able to advance crank to top dead center.

Tacoma Timing continued: we moved camshaft pulleys to top dead center. put belt back on. moved a little and bound up. SO does anybody have any ideas what it could be. I've had two mechanics take a look and they both think its a bent valve or something of the likes. could this be something in the block?
