Is it a draining problem? What year is it? I have an '02 and when I did my sound deadening project I saw the drain runs back all the way to the little "vent" on the rear drivers side. The hose comes back from the sunroof and drains into a little rectangle "cup" and out from what it looks like. You'll have to pull the headliner. I pulled mine and broke the 4 clips so I took some really nice ones from a work truck and they just slip in and you push in the center and they lock. To remove you pull out the center and pull the clip out without breakage.
There is also a hose on the passenger side as well. I did not look to see where it leads to, but it is the same exact hose that runs from the sunroof to the drain.
From what I am remembering now, the "cup" is yellow, so maybe it has something to do with the airbags venting if they deploy. I thought all the yellow flex loom and wires and stuff in the car were related to the airbags. The clear tubing DID come from the sunroof though.

There are 4 hoses, one at each corner. The reason the water poured in didn't run out is because the water has to go through a maze of troughs before it goes to a drain hose. If you poured enough water in it eventually would come out. The front drains can be accessed through your lower kick panels, you'll see the clear hose. Pull it up out of the hole in the floor and blow compressed air in it. As for the rear, I'll have to get back to you.
