I hope that you find a simple fix. I had a similar problem. I replaced all the simple stuff with no results, new coils,plugs,wire,TPS,O2 sensor and cleaned MAF. I heard off a problem some were having from an incorrect timing belt install. I pulled the front of the engine down to inspect the timing belt and accessories. I found that the belt was installed incorrectly and the crank bolt wasn't torqued properly. My crank gear had moved around enough that it had worn the woodruff key and the keyway inside the gear. Replaced the gear,belt,water pump,thermostat and crank sensor. Problem solved.

thanks for the help. I'll give that a check. The stealership put my timing belt/water pump on at ~100k. Could it really be time to do it again?

I wouldn't think it would be time again, but they may have used the old torque specs for the crank bolt. I had my first suspicion when I put a timing light on it and the timing was jumping all over the place. I jumped pins the pins in the diag plug under the hood like you would on a Yota with a distributor. It lets you check base timing.
