When adding in the Aisin manual hubs, will it still be shift on the fly when the hubs are locked?

Yes because you are not touching the vacuum lines that would change that.

ADD stays in tact and so does shift on the fly.

Obviously if the hubs are not locked, you do not get 4wd even when the t-case is in 4wd.
