2002 4 Runner misfires on 1-3-5

2002 4runner, SR5, 3.4 engine. My 4runner has been idling bad when I go into a stop possible, wants to stall. Also, it's hard to start in the afternoon time and all in all, the engine sounds like crap. Took it to parts store and had it scanned. Was told 1-3-5 cylinders on passenger side are all misfiring. I checked the spark plugs, wires, coil packs, all good. Was advised that the time belt was maybe off. I just replaced the timing belt, pulley and water pump (belt was off by a tooth), however it has not changed, still misfires. I have been all through this forum and I just don't know what to check next. We checked for a vacuum leak, good there. Also, I have been running without a thermostat for awhile now. We put in a new one in today and boom, same thing as always, it overheats. Any ideas, Before I take it to dealership? Can't afford those prices if I can try to fix this with my brother.

might be that the timing belt was not installed correctly if your getting overheat problems as well as misfires.
