Get a hold of some TIS wiring details for you ecm and check you ign switched power to your ecm and ignitor.... it sounds like you have a bad connection somewhere. I had a similar issue with my swap and found that the positive terminal on my battery needed to be replaced (I wasn't getting a reliable 12v to me ecm and ignitor). Once it started it ran fine though.
I know wire is a pain in the @$$ to check but you will want to verify your connections. I STILL have a bug in mine somewhere and my rig occasionally wont turn over without a jump even with a full battery.

I did check for b+ at the igniter and coils. 12v is there, the coil actually loses negative wich breaks the field and coil fires. Also i read were streached timing belt cause long crank problem. Cam and crank sensors not reading at exact right time. My engine had 140k on the clock and i didnt know the maintenance history cause i baught it from a body shop alread crashed. The timing belt looked in good condition when i had the cover off while in the stand and i didnt want to add any unnecessary variables on my swap startup so..... I do have a new belt and water pump on the shelf, and i done the job plenty of times on different 3.0's. Might as well try that just to rule it out. Ill keep everyone posted.

I did change the timing belt, still same problem. The last thing i had to do before i braught it to a friend of a friend (toyota master tech) i need to replace my knock sensor harness. Well i tried to start it and was cranking real slow... terminals and starter were very hot, so i swaped out the starter with a good looking used starter i had in the shed. Guess what.... truck has been starting great all week!! It even turns over way faster then i remember, it sounds like a honda civic starter now. I cant explain it but i dont care, as long as it starts like a normal vehicle now!!
