From experience I'll tell you crossing the exhaust into itself is a bad idea. The exhaust on the 3.0 (which crossed back into itself, then out) is one of the reasons they blew head gaskets all the time.
However, welds look good and you're doing on your own so good on ya!

Where is the best place to find wiring diagrams/ecu pinpoints for a 95 m/t 4runner and a 99 m/t 4runner?
I'm hoping a Chilton/ Haynes manual will have it.
Planning on checking auto zone today,
Where is everybody else getting their wiring schematics???

Search around, it's been explained numerous times
The site you listed you have to pay for, believe me I've been looking

Yeah, I paid $15 for a 2-day pass and downloaded as much as I could figure I'd need. Probably going to have to do it again later in the project as I seem to be missing something but, if you're more careful than me, you probably won't have to.

You can get all the FSMs and EWDs for any Toyota vehicle 1990 and newer as well as all the various service bulletins, recall notices, and ANY literature Toyota has ever sent to the various dealers' service departments.
The widely accepted recommendation (hence the "search around" comment) is to download all the FSMs and EWDs for both your truck and the donor truck. If you're using parts from various years or models be sure to grab the relevant information/documents for those applications too.

Awesome! I'm heading to radio shack now to get a new soldering iron and some shrink wrap tubing and a roll of solder, when I get home I'm ordering a 2day pass and I'm gonna start building this harness ASAP.
I got lucky today and found a local dirt modified superstore and ended up buying two u-bends of 2 1/4 which will slide perfectly inside the piping I already used to build my first failed attempt of a crossover pipe my plan is to cut out the last elbow that drops the exhaust too close to the other manifold, patch the hole and dump it lower in the exhaust.
Coming along day by day it's just alot more work than I originally envisioned
I started out building Hondas at a young age and they are 10x easier than this.

Wiring
Progress on my wiring
I bought a piece of construction paper drew a big line down the center.
On the right are all my 99 engine and ecu connections
And on the left will be all of my cab connections
I'm already done with the right side and I've made all of my internal connections
Tonight I move onto my cab and diagnostic port connections.
