2nd gen 3.4l swap... Have a wiring question

I have a 3.4L from a 2000 4runner auto with wire harness. I just bought a 5spd ecu from a 2000 wire harness. My issue is that the ecu has 5 connectors and that is what the ewd shows. My harness has 4. When I Google the part number on the harness, it says it's a 2000 wire harness.

I don't know the 2000 4Runner, but I'm 90% sure that last missing connector plugs in from the 2000 4Runner's dash harness.

If you haven't already done so, go to TIS (https://techinfo.toyota.com/), pay the $15 for 2 day access, and download all of the Electrical Wiring Diagrams (EWDs) and Factory Service Manuals (FSMs) for both your truck and the 2000 4Runner donor. If you can, try to maintain a similar file structure, it's a pain, but it'll help you find things later.

On the 96/97 4Runner (not your application, but helps explain the point) there are 4 connectors that plug into the ECU, 3 are attached to the engine harness and the other is attached to the dash harness; it provides signals between the ECU and the rest of the 4Runner (like +12V battery, +12V from the EFI fuse, A/C amplifier signals, STP signal from the brake's stop light switch, a starter signal, a speed signal from the speedometer, OBD-II signal, and check-engine light on/off).

This is one of those scenarios where a full donor is helpful, you could go out and cut it off the harness (with 6" of wire to help with making a conversion harness), but without it you could go to a junk yard and see if they'd let you cut off the connector or source a new connector, wires, and terminals (either from Toyota, or buy the TE connector and terminals from someplace like a Digi-Key) and build it yourself.

Thanks SacRunner. You are right, two of the four connectors plug into the ECM. They are E9 and E10. I need connectors E11, E12, and E14. I looked at a couple junk yards this weekend and couldn't find another 1999 or 2000. I'll have to just keep checking. I am trying to make my wiring diagram spreadsheet now, but keep getting overwhelmed. I'll have to set some time aside to dedicate to looking at all the EWDs. The ones for the 1995 are much nicer than the 2000 as far as the connectors go because the connectors are all listed on the EWD... it's not like that on the 2000.

I think connectors E11, E12, and E14 come from the cowl wire. The two connectors from the Engine harness, II1 and II3 go to the floor wire...

You will have one connecter port empty on the ecu for the limited antitheft system, the other connecters with pigtails, you will need from the donor vehicle dash harness to connect your dash harness.
