New T100 with Transmission issue

So here is the story. I have wanted a T100 for a while now. I happened to find one that had needed a new engine. The story goes he was headed up a mountain pass something just was not right…(not running well) he realized it was overheating. By the time he pulled over it went puff …head gasket blow. So the truck has sat for two years. So I bought it. Found an engine w/ engine harness and dropped it in. One issue with the harness that came with the new engine was the main plug that goes to the transmission was broken. I decided to splice the old connector from my old harness on to the new harness. Buttoned up the engine and tested engine fires right up and sounds good. Shifted transmission into reverse and drive and it engages. However upon test drive I realize that the transmission will not shift out of first, just gets to the point that you think it should shift and nothing. So I start trouble shooting the transmission.
First off, I did dump the AT fluid and it looked good, clean and didn’t smell burnt, I also didn’t notice any shavings. I suspect that my connection (slice) may be the problem…so I tested continuity across my butt connectors all show good connection. So I double checked that all my connections on the harness where tight. My fluid levels are good. So I am looking for advice…maybe next steps and so on.
Thanks in advance for any help.
Brent

I just had someone else give me another idea. The Engine is out of a 1995 T100 and the truck is a 1996. He throw out the idea that it maybe a difference in pin position on the wiring harness to the transmission. I will verify this tonight...I do know that colors were all the same. I have not veried their position on the plug...any thoughts?
