RS3000 remote help

the remote on my dads 4runner doesnt seem to be working and we just changed the battery of the remote. And now we have to use the key but normally when the battery is dead, we put the key in and open the door and the alarm goes of and to turn the alarm off we have to start it, but that is not happening, so what do you think is the problem?

Its two months old. Besides, I found out what the problem was.
