Electrical troubles

Some genius electrician apparently worked on my truck b4 I bought it last year. My first clue was that my radio was in upside down.My second clue was that every once and a while when I turn on my flasher or hit the breaks, my radio would go dead. Well, school is out and I decided to venture down under my dash to try and play electrician for a day. I pulled out the radio and found all kinds of extra wires possible amp alarm wires for aftermarket elec. locks and such that had been cut and left hanging. I look through a schematic and pull out the 20 or so accumulative miles of extra wiring just leaving the factory wiring. I splice the radio into the factory wiring as it should be and put it back in right side up. It works great now. Now here comes the real catch that I need help with. There were two extra wires that I had to leave because I could not get things to work properly without them. One, A wire was spliced from the ignition to the starter relay. The original wire that is fused, unlike the one in there now, is all intact and I cant trace the problem, but my truck will not start with out the extra wire. Also a wire was spliced between the ignition and the brake light switch. With out it my break lights will not work. this wire also effectively bypasses the fuse box. I did find a lot of corrosion in the top front portion of the fuse box where some moisture had been coming in through a hole in the fire wall. I cleaned that all up, but did not help. So I leave those two wires in for now, seal off the hole in the fire wall and the first time I go to drive my truck at night I realize all I have is high beams now. when I switch the high beam to low the blue light on the dash stays on but my headlights turn off. Does anyone have any suggestions? I was thinking maybe trying to replace the connectors in side the fuse box and rechecking all the other connections on the truck. I have my doubts to just how effective it was for me to clean the connections in the fuse box (hard to get anything in there to them), the corrosion was bad enough in there that a prong on one of the fuses had completely corroded away. Please help!
