Knock After Overheating

Twenty thousand miles after a full rebuild, I decided to fix a leaky front main seal on my 96 t100 (5vzfe). After a tank of fuel I took it for a drive through the woods. the truck began to overheat after two hours of slow driving. I was heading up a hill at the time. I can't help but think that I must have had one more bubble to burp out of the cooling system.
As soon as I came to a stop, the top of my radiator burst. I'm guessing a faulty cap? Since I was up in the middle of no where with no phone, I opted to turn the truck around and coast as much as I could and only starting the truck when I absolutely had to. I got back down to a small town eventually, but pushed the truck too far one time I fear.
Once I got it home, I put in a new radiator and started it up. The truck gets to temperature and stays there now, but has a knock when cold and warm. It sounds like a single knock with each revolution and gets louder when in gear. I already figure its time to take the engine back out to do the head gaskets and have the head inspected for damage, but what do you think the knock is? It sounds like its in the head. I can't decide whether to leave the engine in or take it out for the work.
