Timing is off?!

Timing is off?!
1993 3VZE 4X4 Automatic
So I just finish changing the head gasket and got everything back together with a new Toyota timing belt(tensioner is still the same). All cams and gears lines up to the designated notch when its at 0 TDC(#1 piston up). I hand turned it many times to double check it and the cams and gears falls right in, even the crank pulley is at 0 degree. Lined up the distributor gear/shaft with the correct protusion, installed distributor on the notch, rotor is on the mark, and the truck starts no problem! The engine is sound...but when I check the timing after shortin TE and E1, the timing notch on the crank pulley is way off...more like 1.5-2 inch pass the 15 degree marked...Usually when I shortened TE-E1, I can hear the engine drops the rev but I didn't, plus there's no diagnosis code(just non stop blinks). I can't checked the cams anymore since I already installed the timing cover in order to install the upper coolant hose. Do I need to do something when it comes to automatic?
The truck runs great and same as before, which the only thing I can think is if the crank shaft had moved...

The timing is first hooked up and then jumped the T1 and E1..Man I really don't want to remove the timing cover, but I will remove the #1 spark plug to make sure the piston is at top dead center.

Yeah the TPS connected and the #1 piston timing is correct...This is what I've found out:
The idle screw was way up letting the idle too high. I guess the previous owner did this because I found cracks all around the intake rubber pipes plus it was covered with electrical tapes. Which is why sometime the truck would stall sometimes.
I mention earlier that the RPM would drop is because the stop screw was set high causing the throttle leveler not closing all the way as it should be..Now the timing mark had dropped back to 15 degrees, but I still can't drop of the RPM during shorting TE1 and E1 as I will check the TPS.
Over all its running very well plus its a bit challenging for a first time newb like me.
