timing issue?

timing issue?
OK let me give you some back story.
bought a 92 4 runner with a 3.0
did the timing belt right away and ran fine for 300 miles....
Then BAM the crank bolt flies off.
found out that my torque wrench that I torqued it down with was broken so it wan't torqued all the way to specs (181 ft lbs) ( some places say 217 ft lbs)
when I pulled over to the side of the road the engine was running fine. obviously the peripherals weren't running correctly with the pulley unbolted.
when the tow truck finally towed it home 3 days later I started it up to limp it into the drive way and noticed it was running very rough. I limp it to the driveway and pull the whole front end back apart. I replaced the lower timing cover that caught on fire from the pulley rubbing against it and everything looked fine. I realigned the cam pulleys to their marks and find TDC by way of stopping the #1 piston and rotating the crank back and forth and bisecting that. I put it all back together and start it up and still runs really rough at idle. there are no codes being thrown when I jump e1 and te1.
first question...I am not confident I found true TDC so would being off 1 tooth on the crank cause my problem?
I have not touched anything else. (Distibutor, vacuum lines, throttle, etc)
should I try going back a tooth on the crank and see what happens?

Also I guess I should ask should I be looking elsewhere for problems? I don't think the timing would get messed up from the crank pulley coming off as the lower timing pulley was still on (held by the woodruff key) so when I started it up to limp it to the driveway and it was running rough I was already suspicious. If no codes are being thrown at me where would you start looking?

oh yeah one other thing. I set the crank bolt on top of the plastic thing on top of the air cleaner and closed the hood on it on accident and cracked it. would that cause it? its the thing with the wires going to it
