Are there vacuum lines that affect shifting?

I hope the moderator doesn't get mad at me, cause I posted something about my truck bogging after a tune-up, but I think it might not be that.

Anyhow, my truck is shifting all wrong, even though it was shifting just fine prior to tune and starter swap.

So, are there vac lines that I could have screwed up when doing my tune-up or when I swapped my starter? I had to pull some bundles of wire and some hoses out of the way, could I have damaged anything around the starter that may have affected a solenoid or some other sensor on the tranny?

Also, there was a metal/rubber hose thing hanging out of the firewall on the passenger side, that looked like a drain of some sort , I'll have to take a picture of it later. I couldn't see where it was supposed to connect, if it even did connect to anything on the other end.
