pull the rubber boot and you will find a large internal retaining clip, pop that out with some needle nose

That's it?

Do I remove the retaining clip before or after I remove the 4 screws on the base?

Is there a chance to get things our of line when I re-install it?

My understanding for sealing it I can go RTV, oil slinger RTV than the top plate with the four bolts?

The knob is stuck on pretty good, I am assuming I can just put a pliers on the shifter and one on the knob and the knob will unscrew from the knob from the shifter?

The knob should just unscrew from the stick with a bit of elbow grease. Sometimes when things are really tight it can actually help to try and tighten it slightly more first, then loosen it.

To remove the stick itself, all u have to do is remove the rubber boot and then release the internal snap ring...from memory u cant mess up the alignment when putting it back in, its either in or the stick wont go down.

U shouldnt need to touch the tower assembly to remove the stick. Or are u just removing it to reseal it? If thats the case. Remove the stick before unbolting the tower, and put rtv on every mating surface when reinstalling

Mine leaked at the tower cover, so I had to take it off and reseal it. As near as I can recall, I did not have to remove the stick from the tower cover at all, just unbolted the cover and pulled it all out as a unit.

It's pretty easy to see how the stick needs to go back into the sockets on the shift rails. There's only one way that will make sense.
