Head Gasket Job That Truned Into a Check Engine NIGHTMARE!!!!!!!!!

Posted in the elec. section and got no response to my problem, so trying this section. Put back together my 86 pickup a 22re in her that had a overheat head gasket problem. Everything was going great, timing set perfect, truck started and idled fine ect... But would not rev past 2500/3000 rpm's and would break up and check engine light would flash. After running for awhile then would shut off. I check the engine codes and cleared them. It said it was a #3 code, but now my check engine light doesn't come on when i turn the key on. The check engine light also stays on real dim untill i trun the key again. IF i take off the negative wire for a wihle sometimes it will work like she should, but then goes back to light staying on dim and not coming on when you go to start it. Has anyone ever had this happen to them. I replaced the coil, ingtor, ecu with good used parts that i had from a friend. Thanks for your help, if you can.

Code 3 is misfire? If so make sure you didn't cross your spark plugs or fuel the fuel injection wires and then go and check and re-tighten all of your ground wires.

Will check that but my real problem lies in that stupid check engine light not working properly. Then when it does work properly and the truck starts only runs or should i say idles perfectly then at some point shuts off. Then you got back to the check engine light staying on real dim and not going on when key is truned on and i can't check it for any codes. Ready to give up have tried everything and check just about everything!!!!! Someone please help???

OP: what do you mean by breaking up..."But would not rev past 2500/3000 rpm's and would break up"? Also, the engine shut off on it's own? How? After idling rough, it dies?

Pinched wire...
Loose harness connection...
Loose wire underdash/connection to ECU...
All vacuum hose connections in proper locations...

Well i went over the wiring harness by the intake and i forgot to hook up the ground wire there that is actually 2 grounds and sure enough that was my problem. Truck runs great and i put the double roller timming chain kit on so hopefully i will never have to do this again. Runs better than she did before. Thanks evryone for your help!!
